I use Format Factory (freeware) for all my conversions, including audio, image and of course video. It offers a million of customizable options, or just a "on the go" conversion, and it's reliable (never froze on me). I recommend it to you.
VLC can convert between formats, you're right, but I never tried it. I guess it's not customizable at all, and it automatically adjusts the resolution and bitrate. I might be wrong, but I would go with a dedicated piece of software for that.
Whichever the iPad it is that (was the first to have) has the new lightning jack? My old man gave it to me and I have no idea which it is. But I do like to watch the videos on it in the highest quality I can

Handbrake can yes. It has presets for iPads too with all of the correct settings. Aren't there apps for the iPad that will play most file types without conversion?

No idea, but I would rather convert a few files over night than pay for the app, especially considering android does it all built in anyway
